You'll have to create a custom protocol definition in ISA for that.
Make sure you have all the details (primary and secondary ports).

Hi

I have recently installed a MS Small Business Server 2000 server for my
business which includes Microsoft ISA server which provides internet
access and firewall etc. The problem I have is that a piece of software I
use requires the use of ports 6641 and 6642 for updating over the internet
and the ISA server will not allow me access. How can I configure it to
open up these ports and allow the program to communicate with the
internet?

If anyone knows or has any pointers it would be a great help.
