PackagerXL has the ability to feedback (reassign) physical net names using the pstnetx.dat file. This allows you to override the automatically assigned net names from the schematic. Although there isn't a direct feedback from the Allegro, if you can make an old/new list, you can get PackagerXL to use the new names after feedback.

For example:
FILE_TYPE = NETLIST_TRANS;      
ROOT_DRAWING = 'SAMPLE';
'NET1' 'NET2'
'NET2' 'NET1'
'NET3' 'NEW_NET'
END.
