Pulse had to be fixed in that regard. That happened after the alpha 
release, however. You could try a newer nightly image to get this and 
other improvements.

AFAIK, there's only one (radical) way to remove those Replicants: 
delete ~/config/settings/Tracker/tracker_shelf. This will remove 
/every/ Replicant on Tracker/Desktop.

I agree. Don't know if it's technically possible, with the Replicants 
you're dragging around not being files...
