[haiku-doc] Package management changes in user guide

Hi there!

I have run thrugh the user guide to see what has to be changed to
reflect package management. Foremost, that's the page on applications
and how they're installed, the filesystem layout and the bit on the
welcome page. At other places there are only small changes, like
removing /boot/common/ or similar changes to paths.

I thought we should concentrate on the installation of packages and
don't go into too much detail wrt the "non-packaged" hierarchy. I
expect the regular user won't be much bothered with this manual
installation once PM and repositories are wide spread. By the time R1
is rolling out, most stuff will most probably be packaged.

Niels, could you initiate an export to trunk so everyone can have a
look from the source browser [1]?

I'd be glad to get some feedback where some more work is needed.
To all translators: It might be wise to wait a bit more with
translations. Some things may have to be changed yet.
