Maybe this switch to correctly named and arranged folders should be done now (or at least after the alpha). Install scripts are relatively easy fixed, even should the app itself be closed source. If there are major problems with widely used software packages, there's still the fallback with the admittedly horrid symlink solution you mentioned.

Also, the /boot/common/ hierarchy should be as strictly lived as currently possible, even without multi-user support. One day it will probably happen and it's always better not having to unlearn something again.

My 2 cents (EUR, though that is approaching quickly US...)
