Definitely, the SoftwareUpdater should be available under "Tools", as
the Repositories prefs are already.
At a later time it can be decided if and how exactly the
SoftwareUpdater can be integrated into HaikuDepot.

One idea I had was to automatically show the Package Details window and have
the “Cancel” and “Update now” buttons there to kick off the process.

I think that's OK, too.
We could be all fancy and replace the package file names with the
packages actual names and icons by querying the Haiku Depot Server (or
using HaikuDepots cached info), but as the SoftwareUpdater may be only
a stop gap, not too much effort has to be spent on that.

Also notifications are always
on top so if the user wants to do something else these will be taking over
that screen real estate.  With a regular window you can put other windows on
top of it or place the status window anywhere on the screen and work around
it to keep it visible.

That's a good point. Although it points more toward improving Haiku's
notifications. As PulkoMandy said, it'd be nice to make them a bit
less space consuming.
Currently, notification groups can be minimizes with the left side
widget, to fold into a small bar. That's already not too bad if you
want to continue working undisturbed while a progress-notification is
running. Maybe instead, it could be reduced to an animated icon in the
Deskbar tray, i.e. the Notifications icon itself could show a vertical
progress bar.
