While I think it doesn't hurt to make the modifier selection more obvious by using an extra dialog for it, seeing a broken feature, and add another one on top of it surely isn't the way to go.

I'm not aware of any problems in the drag&drop implementation, but it is kind of unintuitive that it switches/copies keys depending on whether it's a modifier or not - also because the keymap/keyboard isn't flexible enough to represent all theoretically possible cases.

That sure can be enhanced, though, similar to what Tracker does to differentiate a move from a copy. Another option would be to disable drag&drop for the modifier keys completely, and only have them changeable via the dialog.
