to be honest, I think your last mockup was just fine. It is insanely simple 
to change the layout later. This "problem" is given way too much talk. 
Removing a package does have some real problems attached, like for example, 
an application installed new versions of libs, but when I remove the 
package, I want my old system back. Someone else maybe doesn't. In any 
case, it is worth more consideration than wether to have horizontal or 
vertical layout. :-)
