 Things like these are pretty hard to debug. I would try to remove as much
 drivers as possible (including legacy things like PS/2), and see if the
 problem persists. But even if you manage to identify the one driver
 causing the problem (if there is any), it may not actually cause it :-)

 I had a hard time trying to debug a similar issue on my old SiS 630 based
 laptop. In the end I think the problem could only be avoided by a very
 particular shutdown sequence (concerning when to turn off interrupts, and
 how to talk to the keyboard controller to do the reset).
