When you say we, do you literally mean "we" or do you send grades to to 
a management package such as SSUI or SASI?  If you are sending grades, 
the yearly average is just an annoyance, you choose which terms to  send 
grades for.

If you mean you actually calculate the grades and report them using a GQ 
form, you probably need to change something in your setup of gradequick 
to use a calculation other than yearly.  By setup, I mean the way the 
program is installed on your network.  You may need the assistance of 
Jackson people for this.

Typically for the final grade, all grades entered are averaged using 
some sort of formula.  When you tried weighting terms, I think what 
messed up your calculation was the weighting of a "test" along with 
those terms.  You in essence had 3 terms in the grading period.  I'm not 
sure how well it would work.

Could you possibly explain what you would like to do with these grades?  
That might help someone figure out your destination with how they have 
gotten there.
