I personally recommend that every donation of 100$ or more, even if made
online, gets a paper thank you. Donations under can get an email thank you.

You are already really late on the thank yous if you are talking about
thanking people now for donations made in December. So maybe you will do
both - on-line which you can do instantly with a mail merge email, and then
follow up with a paper thank you.

Presumably major donors each got a personal thank you already. If not, I
would call right away to thank, apologize for the delay and touch base.
