I assume that you've already upgraded your PDC to a Win2k active directory 
system.  You say that you've also added the new Exch2k server to your existing 
Exchange 5.5 organization.  
 
Have you configured an ADC so that your Exch5.5 mailboxes are associated with 
the proper user account in Active Directory Users & Computers?  Do you have the 
Exchange tabs listed when you go into the properties for an individual user?
 
Try creating a new user and having its mailbox be on the Exchange2k server.  
Attach an Outlook client to the new server and verify that you can see everyone 
in the GAL and that e-mail will flow back and forth between the two servers.  
 
The following technote mentions the inability to move users between 
Administrative groups if you are not in native mode but that shouldn't apply if 
you installed this new server in the same site:
