For avoidance of doubt, can you check the 'raw' configuration data. Normally 
it's in file ~/.config/emelfm2/config[something]. That should have content like

# panebar1
panebar1=<
<snip>
_Marks|bookmark_48.png|Bookmarks|<submenu>|
<snip>
