hi Kevin:
everytime you apply a destructive effect or do any kind of bounce  like 
applying effects, freeze, bounce to track , bounce to clip, you are creating 
new waves and many times leaving behind a lot of waves that will not be used 
anymore.
you can do a consolidate audio, this will create a new folder with only the 
audio that is still being used. after that you can get rid of the other 
audio folder only if it was a per project folder because if you are using 
the same folder for many projects than you can lose audio from other 
projects.
in my opinion the safest way to do it  is by saving the project as a cwb 
bundle file and then when loading it back it will ask you where you want to 
store the audio and you can enter a new folder where you want to keep  your 
trimmed version.
