Currently, the first image in the archive, unsorted, is treated as the
cover. There's an open ticket [1] to enable reordering pages. That
ticket should get worked on in this development cycle, and be in the
next release. That will allow you to move pages to the front of the
list, and then recreate the archive to save the ordering.

I cant see any reason why it wouldnt have identified them, the covers in
these cases end with -000.jpg
