Please dump your boot.ini file here, it is most likely the cause here.
The entry for Win 95 should read:

C:\BOOTSECT.W40="Windows 95" /win95

I have a tripple boot system with DOS 6.22, Win 95 and NT 3.51. My boot
ini looks like this:

[boot loader]
default=C:\BOOTSECT.DOS
timeout=5

[operating systems]
multi(0)disk(0)rdisk(0)partition(2)\WINNT="Windows NT Workstation
Version 3.51"
C:\BOOTSECT.DOS="MS-DOS Version 6.22" /win95dos
C:\BOOTSECT.W40="Windows 95" /win95

Note the /win95 switch, which is very important. It helps the NT loader
manage the boot files for each OS. Also defenitely disable multiboot in
win 95's msdod.sys, let the NT loader alone manage the boot files.
