FSX for me does not totally come back into focus until I switch from full
screen and back to full screen. After I have it in full screen again, it seems
to work fine.

The sound vanishing when you leave FSX is a known issue, unfortunately. It’s
correctable with add-ons.
As far as getting it back when you return, have you tried hitting Enter in the
FSX window? Doing that usually works for me. It’s inconsistent, and usually
things just seem to come back on their own. I suspect it might be related to
whether FSX is full-screen or not.
