We actually tried that once, but it was a disaster in terms of user
understanding.  You can do this now by setting your default folder to a
folder.

Sounds like an interesting problem.  The simplest way to cure it would
be for bookport to put all its index files in an index folder, each
would then contain a pointer back to the file it was indexing.  Only
problem with this approach is that moving files would become suddenly
more complex.  The simplest solution may well be on the transfer end,
just force the user to use sub folders.
