Just run the software whenever you want to start, and stop it whenever you want to finish. I know two other softwares for windows to record skype conversation:
1. mp3 skype recorder http://voipcallrecording.com/MP3_Skype_Recorder This sound not more accessible compare to the one I suggest 2. Pamela http://www.pamela.biz/Haven't use this for about 4 years. I remember this does not support record stereo. So you might dislike it.

Yes the buttons are not accessible to screen reader. But you just install, start Skype and i free skype recorder, then start the conversation.
