Here's yet another thing that can help with aligning tracks.
Often enough, the start of a track doesn't have enough content to
determine how well the tracks are aligned.
You could therefore add these steps to Andrew's procedure:
0 assign a shortcut to "Align at Cursor", just press Shift+Enter on
that menu entry to go directly to its keyboard preferences.
1. remove any silence that is before the start of track 2 (select it,
followed by Control+Alt+K to delete without moving)
2. When you're on the second track, go to a playback position that
let's you easily judge the alignment.
3. lock the play region (Transport -> Play Region -> Lock)
4. jump to the start of track two (with j).
5. use the arrow keys to move the cursor and align the tracks.
6. On playback, you will always hear the same position, previously defined.
Don't forget to unlock the play region after you're satisfied with the
alignment.
I've assumed here that track one holds the whole song whereas in track
two are the gaps.
Where such a gap comes up, split the second track.
If you use "Split new", everything to the right of the split point
will be moved to a new track (at the same position)
Thus, you can use the align track command there as well (don't forget
to deselect tracks 1 and 2).
This has the advantage that you can align, let's say 1 minute later.
That's rather cumbersome if you do that with move clip left/right,
needs a lot of zooming out.
But you can of course also use the clip move commands. It should
actually work with multiple clips selected. That is, after splitting
(on same track), you can extend the selection to the end of the track
(Shift+K) and all clips within that selection should move as one.
However, you can join the clips (Control+J) to be sure but don't
include the one that is already aligned.

Hmmm. I will either have to do lots of redaction on the soundboard
recording
or mind how I paste in the commercial released portions. Either way, I'm
excited to do something this ambitious.
