I didn't compile anything at all – I used the precompiled firmwares from
https://atreus.technomancy.us/download.

At fist I thought that maybe using standard/qwerty instead of
pcbdown/qwerty would solve this, but the result is the same.
This is definitely a PCBDOWN problem. It's possibly because of needing
to make clean in between changing the PCBDOWN value if you compiled
without PCBDOWN first. Can you share the steps you used to compile?
