Krita [1] is a GNU/Linux paint program for KDE that has a very rich canvas (supprt for 16-bit or 32-bit floadt per component RGB and Lab). I see some (very old) discussion on scanning directly into Krita [2] and a bug [3] of the same vintage. As this program is actively maintained, I would have hoped that things have improved since then; I also know that the developers are responsive to questions. On the other hand, "The kde sane frontends are still limited to 8 bits/channel, and sane.h looks pretty insane to me..." indicates an ongoing infrastructure problem [4].
