Hi,
        not much I can do about that as far as I know. (I assume
you are running on MSWin.) I use a window that should overlay everything
else, but it doesn't - things like menu's go over the top of it. If there
is a way of preventing this, I haven't discovered it.

Unless you are lucky, this will affect the results. For calibration you may
get away with it depending on the calibration phase. It will affect a profile.
So the only way to be sure you get a good profile is not to do anything
that will pop something over the measurement window.
