Both Argyll & lcms have utilities that will transform a raster file through a sequence of profiles. For Argyll it is cctiff <http://www.argyllcms.com/doc/cctiff.html> lcms has a very similar program, tificc If you can demonstrate the problem with one or both of these programs, it should be possible to explain or solve your problem.
