Genie,
To answer your question, yes it is safe to rethread the needle after hitting
the small stop button. The only thing that will restart the machine is to
press the start button again...but you are right , it is only prudent to be
very careful around any kind of machinery and and being cautious around one
that can poke holes in you, well, they just deserve a lot of respect......

You can also put the machine to "sleep" without shutting it down by holding
in the small stop button (not the E-stop) for about 5 seconds. You will see
the light go out on the AMAYA. This can be used in a production run when you
need a break or have erands to run, go get a bite to eat, etc, etc. It is a
power saving feature and makes it so that the design does not have to be
reloaded. To bring the machine back online, just hold in the start (green)
button for about 5 seconds or until you see the light on the AMAYA come back
on and hear it start winding up....

I have not tried this in the middle of a design, .....(read --while a design
is running or has not finished sewing), so I am not sure how it may affect
the registration, guess I will have to go experiment but use it quite often
otherwise.
