With the Vista tool, could I suggest a restart if you find it doesn't do what you want. I've found sometimes a restart causes things to go through better even though windows doens't tell you to restart.

You need a proper hard disk maintainance tool.  The one in Windows VISTA
has a tendancy to refuse more tasks then is ideal.
