Hi Jim,
I'm not an advanced Hotmail user, but I can suggest a setting to check on the
iPhone.
Navigate to settings > mail, contacts and calendars > relevant mail account
>mail day's to sync.
Check that the mails days to sync setting is set to no limit.
I have noticed when it is on a different setting, messages can go missing due
to this setting.
