Why not continue what you are doing, but script it to restart the transfer
if it fails?

IE (somebody has to know a better way to do this)

Client uploads zip file and md5sum and waits specified time
Server calcs md5sum
client downloads server md5sum and compares to its own
If they don't match transfer restarts.
