Ominigraffle is real pretty and although I prefer to do as much of my work as 
is possible on a Mac, the PC-only tool Axure RP is really unbeatable for large 
site wireframes and functional specs. http://axure.com/
It outputs HTML prototypes, functional specs, site maps, wireframes all from 
the single editable project!

AND if you need to make a site wide change to an element like navigation or an 
often used module, then you just change it once and the change is propagated 
throughout the entire site's documentation instantly.

This one feature  - being able to make a single template or artifact change 
that results in a comprehensive update throughout the site  - makes the cost of 
this thing worthwhile in it's first use.
