Have you tried a reboot utility like this one?

I have a Windows 2003 server running Citrix FR3. I went to reboot the
server
and it ended my session but the server did not reboot.

I can UNC into the drives and she the shares but I can't rdp or ica into
the
server.

Is there way I can reboot this server remotely?

Physically rebooting it is not an option right now.
