Sounds like you have one roaming profile for the desktop and the terminal
server profile. You have to remember that when you log onto the desktop it
copies the roaming profile to the local profile on the desktop. If you then
log onto the Terminal server it again copies the roaming profile to the
local profile on the terminal server. However you have to remember that
when you log off the Terminal server it then copies the local profile back
to the roaming profile. This causes some corruption because now your
profile on the local profile is different then the profile in the roaming
profile. Of course when you log off of the workstation it is going to copy
the profile to the roaming profile again. I don't think it actually copies
the dat file though, I believe it imports everything from the Current user
in the registry which is what causes the corruption.
The answer to your question is the user needs to be logged off the
workstation and the terminal server if you are going to make changes to the
roaming profile. I would however think about separating your NT and
terminal server profiles.

I have one Roaming Profile user that can't get rid of a desktop folder!
She had a large profile because of a folder on her desktop containing
many files. I deleted the folder from the Citrix server while she was
logged in, moving her documents to another location. I then had her log
out and log back on, and the folder re-appeared on her desktop with all
of the files in it.
I then tried deleting the folder from her profile on the Citrix server
while she was logged in and the profile store on a different server.
She logged off and back on, and the folder had re-appeared again, both
on her desktop and in the profile stores desktop folder!
Next, I had her delete the folder when she was logged in, log off and
back on, and the folder re-appeared on her desktop again!
Anyone have any idea's why this is happening?
Should I not delete things out of her profile while she is logged in?
And even if that's true, shouldn't she be able to delete folders and
have them NOT re-appear??
