no, Citrix doesn't install apps differently.  as you said, once Terminal
Server is in install mode, the user key and ini shadowing should take place
when you install your apps.

We do not remap server drives.  Does citrix install the apps differently - 
ie in multi user mode via change user /install??  Im concerned there may be 
a difference but simply need confirmation
