If PADS is your layout tool, you can use it to compare 2 PADS-formatted
netlists (or a netlist to a PWB). In PADS, go to Tools -> Compare/ECO
Tools.... Other Layout tools may provide a similar feature, and I would
expect that most if not all of them would at least provide a difference
report when importing a new netlist to an existing PWB.
Beyond that you could try DOCTAR
(http://www.cadalist-enterprises.com/applications/doctar/), which can be
used to compare schematic to schematic, PWB to PWB, or schematic to PWB,
both from a physical and logical standpoint.
