The usual way is to use a 0-volt voltage source between the nodes you want to short. If you don't need too many such shorts, this is a reasonable strategy. Note that each added voltage source adds an equation to the problem. For a well-behaved circuit, such additional sources shouldn't be a problem. This strategy is probably used in every commercially available model set (certainly in every one I've seen).
