Heat can indeed be an issue, thought where it's worst
is when the organ divisions are placed on different
levels (frequently unavoidable in an instrument of any
size) because then the temperature may differ by
several degrees (or more) from division to division.
If the organ's divisions can be kept mostly on the
same level (and therefore mostly at the same
temperature) then height within the biulding is not a
problem.
High placement at one end of a long room happens to
offer acoustic advantages which allow the instrument
to sound its best. Most builders will go for such
placement if it's available even though some
temperature problems may be inherent.
You'd be astounded at how many churches stick
divisions of the organ into rooms which have
uninsulated exterior walls and then cannot understand
why the organ goes off with regularity!
