If you upgrade to 4.0.7RC3 you should be definitely OK. In 4.1.2 a few
things changed, but you might be ok anyway. There was something to do with
the setting of trackvars I think.
Assuming you're ok, if you built php 4.0.6 yourself, or even if not you
might have the file somewhere, look for the config.status file for the php
build. That has the command line args used to build php with.
Get the version of php that you're upgrading to. Run configure with the same
args as were used to build php 4.0.6. As root, do 'make install'. If you
have a test box, try it on there first so that you get happy with doing the
build and verifying that your apps appear to work.
I should say that upgrading may not fix the issue, but I think that the
upgrade is worth it anyway. Also 4.0.7, and probably the later versions, run
a bit faster than 4.0.6.
Your server may still crash, whether because of phpa or not, but I'm always
happier investigating anything once I know that it's not running with 4.0.6
because I'm aware of the problems with that version of php 4.0.6 as I
suffered from them myself.
