There is only two things I can suggest....

1.  The scanner software may have them stashed somewhere.  I cannot explain 
why they would not appear in a search, but you never know.

2.  Warm up the scanner and scan them over again.

Sorry.  Maybe someone else has some better ideas.

(Must be a very nice scanner and scanning software to write direct to CD. 
What model is it?)
