CHKDSK (when asked to perform a full surface scan) is one of those apps that
demand the FULL attention of the volume it's trying to scan. As a result,
it will never be able to check the partition in use by the currently running
operating system (C:\ in most cases). Instead, it pops up a waring that it
can't run with files in use on the drive and will ask if you'd like to
schedule a scan to be run on the next reboot. Click on the Yes button and
reboot your system. Instead of booting back into Windows, it'll get to a
certain point and then start up the scan. It does provide a way for you to
cancel that scan, but that would defeat the purpose of telling it Yes
earlier.
On the other hand, Defrag will work on a system partition. It'll just work
around those files that are in use and they just won't get defragged. This
is why I suggest running Defragmenter in Safe Mode.
