This sounds as if you have more than one program that sets it's own init 
string or makes so-called "temporary" changes to the one set by your 
terminal program.  One is set to turn the sound on, one is set to turn it 
off and maybe a third one that ignores the sound.  This could be any program 
that uses the modem such as chat, IM, ftp, browser, email or whatever.

Same could be said about volumn control.  There is (or was when I used 
dial-up) a setting, in the init string or terminal program that would reduce 
or turn off sound during connection then turn it back to the original 
setting when the connection is extablished.

Please note that what is obvious to me may be invisible to you or vice 
versa.  It is better to be specific about what you have checked and what you 
found during the check.

Also note that it has been ~mumble~ years since I used the modem in my 
computer so there are things I have forgotten about init strings and 
terminal programs.  The same can probably be said by many others in the 
group.  Being specific about what is "obvious" will help jog our memory.

Side note:

Win98SE is very old.  It is time to think about upgrading in order to stay 
safe on the internet.  Very few companies are still supporting and it will 
become increasingly harder to keep it safe and the computer running it in 
good repair.

A customer had a problem with her printer and bought a new one.  It would 
not work under Win98.... no drivers and the software required XP or Vista 
and 4 times the memory she had.  I convinced her to buy a new computer from 
e-Machines with WinXP ($298, she had a tight budget) rather than spend the 
same amount upgrading her very old computer.

I strongly urge you to make the same move as soon as possible based on your 
circumstances.
