If you cleaned them out after making the original backup, but you didn't
clean them from both areas, they will still be in your backup. Since
there's nothing in the second backup to overwrite those files, they will
still be there afterwards.
What you're suggesting is not necessarily a better/safer way of handling
this. By deleting the original backup, you lose the chance to recover any
files you have deleted from the original between the time you made the
present backup onward. If you're absolutely sure that you will never need
an older version of something in there, go ahead and delete the backup
before replacing it.
However, if you're not sure, you have two options. The first one I already
gave you (overwrite and hope for the best), The second would be to date
your backups and use a duplicate detector to find and delete any exact
copies from the older one. The result would be that you will have a full
backup of your Docs with the newest date and a second one holding older
versions and other files that you had removed from the original Docs folder,
just in case they are ever needed. The older backup will likely have very
few files in it (and probably some empty folders that can safely be
deleted), so we're not talking about a big waste of space here. If you're
really adventurous, you can use a merge utility to compare older and newer
versions of files to see if there's anything in the older one that you might
wish to keep. If not, toss it.
I just hope this explains more than it confuses the issue. lol
