If the scan is done using the passive method I described to you, all the 
programs on the infected one will be passive.
In this state the only way to run one would be to click on its 
executable file, so you should be pretty safe from the RAT.

If a virus is not removed on the first run, try printing out the scan 
report. It will hopefully tell you where the virus is. When you know 
that, you can use "My Computer" to click down to its location and 
manually delete the infected file.
