John, i think what Gerald means with "URLs  in  PDF format" is website 
links to PDF documents, for example one of the Google results you get 
for "sample pdf": 
http://churchroom.demo.drivetheweb.com/file.php/30/sample_pdf.pdf

It sounds like Windows has forgotten what your default PDF reader is, 
Gerald. You can try resetting that, but it seems that sometimes doesn't 
make Windows remember, and the best way may be to make another PDF 
program (viewer/reader) the default and then do the same again for 
whatever you want to use:

1) Since you don't mention what program you normally use, you probably 
have Adobe Reader. Download and install 
http://www.foxitsoftware.com/pdf/reader_2/down_reader.htm

2) Doubleclick on any pdf file on your computer and verify that Foxit 
Reader starts automatically. Then verify that Foxit works together with 
your browser by clicking on a PDF link on any website, for example 
http://churchroom.demo.drivetheweb.com/file.php/30/sample_pdf.pdf

(You may enjoy how much faster it shows PDF files than the bloated Adobe 
and decide not to go on to the next step.)

3) rightclick on any pdf file on your computer and choose Open With and 
then put a check mark next to "Always use the selected program..." and 
choose your old PDF viewer program.

I've had the same problem with email address (mailto) links like "Mail 
me" on this page 
http://www.outfront.net/tutorials_02/adv_tech/mailto.htm and i haven't 
been able to make Vista understand that Thunderbird is what should be 
reacting... I used to get an error message about that protocol not being 
associated with any program, and after trying all the above, the result 
is that Vista doesn't do anything anymore except produce the error sound.
