It is better to use a virus removal tool.

If you boot from a clean floppy, FDISK /MBR will rewrite the code in the
MBR without affecting the partition information itself, unless the
partition information is corrupted or encoded (some viruses do this).

Plain FDISK, without the /MBR option, will not rewrite the code, unless
FDISK thinks that the entire boot sector is bad, in which case it'll
rewrite the entire thing.
