TMPGEnc should do fine. I have encoded 9gig avi files with it.
It has the tools for joining, and cutting mpg files.
Basically what you would do is cut the mpg file up into several parts
leaving out the bad parts. Then you would rejoin all the good parts.
As an example, say you have a 5 min mpg file with a 1 min shot
of the floor in the middle.
You would click on the start frame at the beginning of the file and then
move
to the frame where the floor comes up, and click on the end frame. Then pick
a save name, something like part 1. Then click on edit again. Move to
the last frame
of the floor shot and click on start frame, then move to the end of the
file and click
on end frame again. save with another name like part 2.
Click start, and the program will create 2 files called part 1 and part 2.
Now you would load both of these files pick a save name and the join button.
Now it will take these two files and join them into one file. Be
careful, it will join
them into the order that you have them listed.
DVDhelp.com is a good place to get the program and guides on how to use it.

Good advice is like good paint- it only works if applied.
