Given what I read in the page below, it looks as if 3.5 inch floppy 
sized drives are designed for huge capacity storage. That is something 
standard floppy drives were not made for. In other words, they may look 
physically similar, but the disk itself is like a miniature hard drive.

Take drive stepping for example. Whether the disk is 40 or 80 track, a 
floppy drive is made to step precisely the distance between concentric 
tracks to read the data. The speed of rotation is also critical. Too 
fast, and it can't read the data fast enough. Too slow and it would take 
ages to extract files.

In addition, compressing the data on such a small disk renders it more 
vulnerable to damage by magnetic fields and dust. Minor damage or 
particles on the disk surface can render it unreadable.
