I create a folder on the new drive, and copy the entire old drive to
that folder. I do not ever reinstall on top of an old system if I can
help it, unless I am trying to fix a system. I try to install fresh
everything, and if I need something from the old system (data or
whatever), it's in that folder that I made.

I try to install fresh for the following reasons:

1. Old stuff (including apps that you no longer use or want) is not
kept around to clog up things.

2. A fresh install is always faster.

3. Since all programs must be reinstalled, you can make sure that you
have the latest version of each.

4. After doing it a few times, you gain experience at backing up and
restoring your data, and you learn to move things around in order to
make it easier and faster.  Ideally, you'd use TweakUI to set your
profile folder to be on a separate drive, so that data and
applications are separated.  That way you can back up the entire data
drive (after using CrapCleaner or a similar application to clean out
temp junk).
