Don't know about Window Eyes as I do not have it here.

Window-Eyes doesn't support Java applications. I believe there's an effort to create WE4Java, a script for Window-Eyes to use Java applications without the Java Access Bridge.

has some details of this effort; it doesn't seem to have a homepage as yet. There's some discussion of releasing WE4Java as open source. It's possible that NVDA might be able to copy some of its methodology to improve Java access in NVDA too.
