If they exist, the uninstaller will remove them.

If you really wish it not to, rename the shortcut.

Please try snapshots from r2622 onwards as I think I may have fixed the
create shortcuts issue. Now if that checkbox is unchecked, no start menu
or desktop shortcuts will be created. Previously the desktop shortcut
was not controled by this checkbox.
