I always run one ver of nvda from the installer/standard installation/program-files, and the other from the zip portable package from a folder I put somewhere else (usually in my docs, but could be anywhere-has a shortcut to run it on the desktop, and in start menu) I would make real sure that the installer vers are not both set to run on start up if you are doing it all from installer vers. 
Just don't like to take chances.
