I have a couple of folders that I use for specific files that I open 
regularly.  I'm using 10.3.x so instructions are approximate.

Create a new folder in the Finder (shift-command-N or shift-open 
apple-N, or on menu bar File: New Folder), rename the folder(s) (Apps, 
Utilities or whatever name makes sense, for as many folders as you'd 
like - I use 2 one is called DT Clutter) then drag the folder to the 
dock and drop it beside the trash can.  Folder will always appear just 
to the left of the trash can.

Now click and hold on an application in the dock, select Show in 
Finder, create an alias, drag the alias file to the folder you want in 
the dock.  You now have a shortcut to the app in the folder in the 
dock.  If the application is on another partition or hard drive a drag 
and drop creates a copy leaving the original alias where it was created 
- lots of unnecessary clutter so do a 'control-command click, drag and 
drop' which  will move the alias rather than copy it. Repeat as many 
times as necessary for the number of apps you have.  To access the 
short cut click and hold on the file folder in the dock, scroll to the 
desired application (file, document, or any other thing you decide to 
put in there) short cut to highlight it,  let go of the mouse and the 
application boots (or the file, document etc. launches whatever it 
needs to to open)
